Are there spots of poorer focus on your microscopy images?

Bits of dirt or manufacturing imperfections on your slide or plate well, etc. may not be seen when you focus on your sample, but could leave spots of poorer focus on your image. Try focusing on the dirt/imperfections first and then look for areas on your sample which are "clean" before focusing on the sample itself.
